故事发生在一所名叫第3新东京世立NERV学园中，校长是严肃又寡言的碇原度（立木文彦 配音）。作为校长的儿子，碇真嗣（绪方惠美 配音）感到压力很大。于此同时，来自外国的红发转学生明日香（宫村优子 配音），分裂成三个、以姐妹的形式出场的凌波丽（林原惠美 配音）都给碇真嗣的学校生活带来了翻天覆地的变化。此外，在原作中高大帅气的初号机，也将以娇小可爱的形象，作为学院的一份子出现在动画中。 　　动画以《新世界福音战士》中的角色为原型，一改原作沉重严肃的气氛，描述了轻松愉快的校园生活。制作方首次采用了3D的Q版造型，配以实景背景和2D拼接，造就了多元化的绘画风格。
